I will argue that MaNGOS is capable of being customized, it's just not that easy for the community to do so because well...nobody wants to learn C++ to make some scripts.

For 3.1, I argue you use MaNGOS, because they'll work to make sure that if and when the emulator gets up to a new patch, the transition is smooth and the new version is stable.
