I haven't really been keeping up too much with the pokeDev scene on reddit/discord, but from my understanding all older builds will no longer work due to the fact that they all use the same method to call the API directly. Which means only recent builds implementing a new method would work, but only time will tell how long that will actually take. As for the first question I'll let someone else who plays the game answer that, as I have no clue. :P
1. from experiencing the gameplay, the game isnt about 'catching them all' and making 1 pokemon more rare than the other. thats probably the first week-month of the game.
dragonite is rare compared to the drop rate of other pokemon. so although dragonite isnt rare. a 100% IV dragonite with best skills is much much more rare than anything else in the game. so you may see lots of dragonite but might not see a dragonite worth keeping (because its so rare)

I am not saying their spawn is common, I just say they are REALLY common in gyms ( usually 1.5k~ cp or higher). Is there a reason?
oh so you mean, why are they so commonly used? as opposed to commonly spawned.
its because they are so strong and people think they are 'cool' because its not your average pokemon. that goes the same for Venusaur, Charizard, Blastoise, Garados, Snorlax and Lapras
