If you're wanting lore. . .

The Blood Elves' eyes are green, due to the fact they siphon fel energies. (Those green crystals in SvM? Fel Crystal dealies.) There's proof of this in the warlock trainer's area, where a green beam is shooting from the forehead of a Blood elf, and into the crystal.

The reason they siphon fel energies is because in Warcraft 3, Arthas essentially raped their powersource, the Sunwell. Without any kind of magic energy to sustain the High Elves, they became blood elves, seeking fel energies.

The difference between the two stands at this:

Beforehand, the High Elves, with blue eyes, had a non-corrupt source of magic, that was the Sunwell.

The same people, lacking an uncorrupt source of magic, siphoned the corrupt fel energy, and thusly gained their trademark green eyes.

This patch can be taken as a return in the time, before the assault of the Scourge and the fall of Quel'Thalas.

PS:
The green color of the Sin'dorei eyes is caused for the Fel Energies used for them (Mana Tap, for example). Illidan teaches the use of the fel to Kael, Kael teaches to Rommath, Rommath spread this unholy spell to all the Blood Elves, but he hides the corrupt nature of this abilitie.
