There are apps that will hide root/jailbreak for you so I don't think there is much to worry about here as it already wasn't supported on jailbroken devices and you had to install tweaks like masterball etc.

might be best to wait a few days to see what all turns up to get around this bullshit...you can check out this method for now 0.37 on rooted Android 5.0+ with Magisk : pokemongodev .
but as you can see from the comments not all phones are going to be able to do it.

Magisk, with systemless root, and systemless xposed.

Magisk can 'unroot' your phone with a toggle, and reroot with same toggle without the need to reboot.

This means you can switch root off and play PoGo
