Looks like there's been some anti-botting updates server-side, pokemon won't appear, eggs won't hatch and pokestops won't appear for any bots that try to login right now. I'd avoid trying to run any bots just incase of soft/perm ban tripwires that might go active until these are fully investigated and fixed, but as necro posted, no one seems to have been banned as of just yet.

If you read a bit further up, Niantic has updated there API and all bots have been effected.
Be patient for updates.
