it want transfer as long as the name is not in the program.cs list

no that is indeed what it does not do, read through the thread and you will see countless times that it will retain your highest cp pokemon and only transfers from a specific list that you can customize

Yea, because that would make sense, only transferring your highest of every Pokemon... It obviously transfers evrything BUT your highest of every kind.

No it's not the update, it's the servers. Go try and connect on your phone/tablet, I guarantee you won't be able to log in and accomplish anything.
