MY COMPREHENSIVE GUIDE TO ALCHEMY
To start you off you can level alchemy from this guide.

Once you get higher around 325 at level 68 you have the chance to choose
a specialization between Potions, Elixir, and Transmutation.
My recommendation is you choose Elixir but the others can be beneficial as well, later explained in the guide.
Potions: Master of Potions - Quest - World of Warcraft
Elixirs: Master of Elixirs - Quest - World of Warcraft
Transmutation: Master of Transmutation - Quest - World of Warcraft
The easiest way to do this is do the transmutation specialization quest then convert for a fee of 150g to elixir or potions, or keep transmutation if you want.
Now comes the money making part.
WARNING PROFIT MARGINS ARE SERVER DEPENDENT
Main things to list:

Flask of Stoneblood: Flask of Stoneblood - Item - World of Warcraft
Stoneblood will not be a great seller but it is a smart idea to sell a few of these each day, just to add to your profit.
At least on my server elixir specialization yields the most profit because the margin of frost lotuses and flask is quite large, 25g a lotus and 22g each flask. Remember you get two flasks when you create them, the other herbs lichbloom, icethorn, and goldcover are relatively inexpensive when compared to the price of the lotus, the price of the other herbs combined is around 10-12g.
The profit margin usually revolves around the lotus. Also do not forget the procs you get for being an elixir master, these can range from 2-8 extra flasks (2,4,6,8 extra). So lets look at the math
Sale price of flasks: 44g (2 flasks)
Material Cost: -35g (Frost lotus and other herbs including vial)
Profit: 9g
That is completely excluding procs which automatically add anywhere between, 44-176 g each time you create flasks, which is a huge profit margin and is especially good when you are selling anywhere
between 80-100 flasks a day (depending on server population and competition) . So across a week of 4-5 you can expect upwards of 8k-10k, but that’s a perfect week, which I have never experienced.
Posting Flasks:
Sell singles for durations of 12 hours. If you know raiding guilds that will buy from the AH list a few stacks if you know for sure, also try working something out with them so you are a constant supplier.
Sell between raid times usually starting at 6:30-9 in the evening.
TWO MAIN THING TO REMEMBER ABOUT SELLING AND MAKING FLASKS:
THINK LIKE A RAIDER AND GET CHEAP FROST LOTUS FROM FARMERS.
That about sums up Elixir Money Making.
Potions money making is much simpler and pretty easy but the profit margin is usually not that high, but for the more casual alchemists this is perfect.

Potion of Wild Magic: Potion of Wild Magic - Item - World of Warcraft
Runic Healing Potion: Runic Healing Potion - Item - World of Warcraft
Runic Mana Potion: Runic Mana Potion - Item - World of Warcraft
With potions master you will be able to proc and extra 1-4 potions every time you create one. The small herb cost is great for this if you don’t have much capital to start on. Herb cost is anywhere from 2-4g
and the vial is only 10 silver so production costs are low. Stats are from my server.
Average sale of potions: 5-6g
Average mats cost: - 3g
Profit Margin: 2-3g profit excluding procs
This isn’t too great but doesn’t require too much effort. Usually post these for 24 hour periods and sellthem in whatever amounts suits you, usually smaller is better, I sell mine around 2-4 a stack depending
on time. I don’t have too much experience with these, that’s why I cannot elaborate to the extent I did with the elixirs. You can average between 1000-1500 g a week, (taken profit margins from other
alchemists on other servers), usually selling 50-90 potions a day. Not much profit on my server but could be on yours.
Transmutation can have huge profit if you know what you are doing. My friend on Arthas has 5 alchemists all using the daily transmute, he nets around 500g a day just for logging on to his characters each day. There are other avenues for profit.

These usually sell well, also be aware that if the margin between a cut meta and uncut meta is large then find a JC or if you are a JC, cut them and sell them.
Well the Daily Epic Gem Transmute is self explanatory but lets look at the profit margins. This will probably be your best bet but lets see

These are relative prices and fluctuate with each server so watch out do go completely by these numbers.
Having multiple alchemists can be beneficial especially for transmutation.
You proc an extra 1-4 transmutes when you transmute. Pay attention to trade see what gems people ask for, cardinal rubies are usually the best seller but check out your other markets, finally ask JC's what are best to sell as well, also try to work out a supply deal with them.
Alchemy Tips:
Don’t make something of another specialization if you are not that spec it reduces profit margin greatly and it would be much better to find an alchemist with that specific specialization.
Always remember farmers are your friends, even botters to some extent.
For current high level alchemists:
Wait for herbs prices and eternal prices to die down before you produce in 3.3 unless you can see a clear margin of profit.
Hope your selling flasks like a maniac since patch hit, looking at about 10k profit today haha (thats including some JCing I do)
