I confirm this works but this has nothing to do with BGs, I could just take the quest again without having to do anything.

Seems to be when you enter an Instanced dungeon bg, or raid. Completed a LFR and it worked.

I confirm, just check something in KT, back to Two moon, quest again.

It's reset with a loading screen. I just Hearthstone and can do the rune quest again.
