I had something similar to this happen to me the other day in Oculus, I got my bag, opened it, and got the badges out, but my bags were too full to auto loot the gem, I went back to Stormwind, cleared some space, opened the bag again, and inside was the gem AND drake reins.

in my experience this did not work, even though i looted no items, they did not differ when i opened them after the patch, i'm quite sorry to say that they probably have fixed this, so there is no reason to stock up on bags for the next patch or whatever.
and no i didn't loot anything from the bags, i'm well aware that would alter the way bags work, but alas this either has been fixed or have never worked.

Didn't work for me with my Cracked Egg from Oracles (Revered).
Neglected to loot the Cobra Hatchling for the extra chance of a Proto-Drake, but after the maintenance the content had not changed.

Also, I had a Ley-guardian Bag from Occulus where I looted the emblems but not the gems, this bag did not change content either.
