It still transfer 90-95% IV, am i doing something wrong? do i need to change something else

To give preference to IV rather than CP edit this:

"PrioritizeIvOverCp": false, <------Set this to true

I'm not sure thats the case, I've had an account running okay with the same credentials 2 days ago (stopped as I reached cap, ran it again today after deleting the 2 txt files in config), tried again today and its coming up with that error on 2/3 of my accounts (all on different pcs/ip). Tried changing the login creds to lowercase/caps/uppercase and still same error. I didn't receive any ban emails so I dont think it was a ban either.

Nevermind, I figured out it was because my email wasn't activated. (Tried logging into pogo PTC and it said I need to activate, oddly enough I did activate it whenI registered lol).

Just activated and it seems fine now.

is it possible to bot (max 800pkm/day and <1800pokestops/day) then stop the bot and log and play pokemonGo on my smartphone and then bot again a day later?

Pokémon go catching system is different. Higher level Pokémon will very seldom be caught by pokeballs. The bot is set to use different balls for different level Pokémon. So u need not change any settings for that
