had the same problem as OP. got exp from stop. can catch pokemon. cant attack gym. a friend of mine setup a hotspot with his 4G internet connection over wifi. with that connection it worked. switched back to my internet connection and it also worked from there on. maybe my ip was soft banned for attack the gym to often or someone else was attack the gym at that time.
This is common to gyms that are in populated areas or areas that people mostly gather. The following reasons might be the cause of this:
1) Users try to battle (non-teammate) or train (teammate) in that gym in the same time, making the gym flooded. The pokemon trainer you wish to battle might be defeated (evicted from the gym) or the team has been defeated right before the "Battle 1" or "Go" appears
Exit the gym and tap it again. Otherwise, restart Pokemon GO.
2) You might have an unstable network connection.
Restart your Mobile Data or find a spot where signal is mostly strong.
3) Your GPS, as well, might be unstable.Your character might keep on jumping into places.In my case, my GPS is unstable once my phone gets physically hot (I think the hardware has something to do with it)
Restart your GPS and put it on High Accuracy (for Android). Otherwise, restart your phone.
This is based on my experience. I think it's not bot-related issue because some of my friends who do not use bot also encounter this.
