Uhm, that's the whole point of this setup. To get rid of any weak Pokémon and only keep the 99-100% IV ones.

Yes, it is. Check the Stickie Thread regarding that specific type of softban. So far, people only know the softban exists, without a method of removal. So apart from waiting, there isn't much to do.

It doesn't matter.

Necro will listen to the localhost port continuously. As soon as Pogofeeder sends information on that port, necro will receive it and start sniping. If you start necro first, necro will do it's thing and start sniping, as soon as pogofeeder sends the information, even if you wait an hour before starting pogofeeder.
