If I am using autosniping and it doesn't snipe actual mobs, because it doesn't fit my search criteria, will niantic flag me, in the sense that they will see me repeatedly calling their API every 10 sec?

Yes, I've been doing that for the past couple of days. One bot running + manual sniping for another account.

It seems to work, because the sniping account doesn't have much activity & is only logged in for short periods at a time.

You cannot do that. PokeSniper2 is written to work with PokeSnipers.com. You'd need to use/write a different bot to use pokezz.com for automatic sniping.
