MY QUESTION: I have a 98% Vaporeon with 2300+ CP in a gym. Meanwhile, I caught a 100% Eevee and it is now a 100% Vaporeon with 2400+ CP. If I continue to use the bot, and someone defeats the gym while the bot is running, will it TRANSFER my 98% Vaporeon?

Favourite your Pokemon who you dont want to transfer or put it on the list nottotransfer Vaporeon it should be fine
