Smashing down Pokemon dev's for releasing the game in Japan instead of fixing their servers first. To handle this much of load.

It will leave your highest CP of the pokemontype you have dupes from and transfers the rest.

Probably cashed. Will probably update once per 5-10-15 or 30 min to prevent constant connectionchecks to the pokemon servers which results in even more load to the pokemon servers.

It says servers are unstable, but not offline.
