Take a look at the MH2O / MCLQ chunk in ADTs. If you want to add custom water you should probably use MH2O as it's the newer water chunk introduced in WotLK.

I don't know if there are programs out there which add the water for you already. Otherwise you will have to make your own small editor, shouldn't be a big deal.
Latest noggit can add water. But use the CI version. Not the released one as it has some bugs. And renember it is a beta. So backup your files if you use it

This version get auto compiled at every commit. Sou you still have the up to date version. And also the newest bugs we produce
Or use AllWaterWotlk from greachin. There are 2 versions of it. One is a cmd tool and can add water all over one adt with same level,type and opercity.
And there is also a GUI tool where you can turn on and off water on eery chunk with different levels and type. Bith write MH2O water. But a little dirty at the end of the file. So you need to use noggit 1.2 to delete wwater again before you use other adt tools. Like the groundeffects fixer and adder. This can lead to corupted adts.

Also read the water part of the tutorial that explains how to use a dos bat script to manage the water on your map. So you dont have to add water manual again and again. One clikc and water is back on your map.
