The model edit got patched in. ALWAYS remove your model edits when patching. You'll have to use the repair tool for that.

Didn't your tutorial tell you to remove your custom patches when Blizzard applies an actual patch?
Delete the affected MPQ and run repair.exe

Delete the MPQ that the model edit was affecting ( Where the item / object / m2 / etc is located ) then run the repair tool.

It merged both MPQ and model edit modified the original MPQ. The repair tool doesn't do a check to make sure every object and texture is the same inside the MPQ, it just checks for files and I think file size to some extent. Don't quote me on the size though.

Oh so are you saying that I should delete the file "Patch.MPQ" then run the Repair Tool? (The original model edit file is missing).

Yes. It'll redownload a new Patch.MPQ that wasn't corrupted by your custom MPQ. ( Because they merged when the patch was applied. )
