If a doodad set id is not present, 0 is taken anyway.
Open the .wmo and edit the number of doodads to 0.

Alright, it should be pretty simple if you have the right tools.
What you want to do is get Cryect's Tools (if you don't have it already) and put the ADT which contains the WMO that you want to clear of doodads into an .exe called FileInfo.exe (also, copy the files "cygwin1.dll" "loadinfo.exe" into somewhere manageable such as your D:\ Drive). Now open up the .txt file that it creates and look for the MODF that corresponds with the WMO you have placed. The number at the VERY end of the MODF should be changed to 0, that should take away any doodads in that WMO. Now save and close the file. Now open the cmd prompt (Start > Run >type cmd) and then type D: . Now type the following: loadinfo.exe NAMEOFZONE_Number_Number.adt NAMEOFZONE_Number_Number.txt (Chance NAMEOFZONE and Number to what ever the .adt is called [ie. Azeroth_01_02.adt] and hit enter. Now there should be several messages coming up saying things have changed and such. Now take that .adt file and place it back into your maps folder and you're done!
