Will changing him to Thyrm make him visable for the same distance as the original one? Perhaps someone could change varygosa, the dragon that might have shared spawntime with time-lost proto drake?

All Proto-Drakes use the same model(obviously), so if you use a model swap to make the Time-Lost drake huge and obvious all other Proto-Drakes(like the blue ones in Storm Peaks) will also be obnoxiously huge.

Anyway, the Proto-Drake model is in lichhking.MPQ as Creature\ProtoDragon\ProtoDragon.M2, its texture files are Creature\ProtoDragon\ProtoDragon_NorthrendBronze.blp and Creature\ProtoDragon\ProtoDragon_NorthrendHairBronze.blp.

I am guessing that Thrym, as he uses the same model as Thaddius in Naxxramas, is only as big and visible from far away as he is due to special flags placed on the NPC by Blizzard's designers, so using that model wouldn't automatically confer the same properties to the Time-Lost drake. If I were to do this swap, I'd use a Fel Reaver instead since I think it would stick out a fair bit in Storm Peaks and if anything would be 'made' big it's a Fel Reaver. Fel Reaver model is in expansion.MPQ as creature\FelReaver\FelReaver.M2, textures are in the same folder.

If you change it database-wise, you will be able to just change all red/blue/pink dragons.
CreatureDisplayInfo.dbc is your friend. Change the entry here.

As you said, there is most likely an extra flag for such mobs. Maybe it is in CDI or CreatureModelData but most likely not. (Since the client wont even have the data about that model if its not near you.)
