Tiberius, you should take the disappearing water as an opportunity, not a loss. Now that the water is gone, you could always build more houses and stuff down in those valleys.

That's the strange part about it all though. In the back I can't DO anything, raising the terrain will make the adt behind it have ripped land, editing that adt will end up the same with no water. In the front however, yes I could expand. However, the texturing I did for mine was just a simple 2D Noggit edit, not YiasDX or anything. If I were too expand into the front then I would obviously need YiasDX for proper streets etc... maybe you could help me, lol.
To resolve the water issue, there is a tool called CopyWater.exe It basically restores the water in the .ADT. Download it here

It's promising, but.. the combination northrend buildings / human buildings.. not really a good choice, mate, sorry.
Check your placement of your missing objects with which ADT you actually added (the code) to. I noticed the more recent versions of Noggit (or wow?) are picky. If you declare an object in, for example, ADT 1,1 but have moved the object to ADT 1,2 in the editor, it won't load in game.
