It's working great and I managed to get quite some M2s working in 3.3.5. However to do this I had to add the Skin and BLP files manually to the filelist. I've compiled them in some smaller filelist for those interested.

Arakkoa Doodads They are NOT compatible with a 3.3.5 client, I'm unsure about Cataclysm or MoP, but to get them working for 3.3.5 they will have to be converted. See: Modcraft

Tilesets (Ground Textures) These work in 3.3.5 natively, no need to go through any process to get them working. Just put them in an MPQ and they'll work. Compatible with Noggit aswell.
Edit: I've created list files for all static world doodads added in WoD. These include the .M2s, .Skins and .BLPs. These are not creature/player models.

Still missing a lot. If you have a file name that exists in WoD client, but not present in my listfile, please tell so we can maintain more complete listfile.
Standalone file name validator tool: simply enter file name to see if it's valid file name. Only checks file names for current WoW build (6.0.1.18125), local files (exe, dll etc) not included.

So where do the files read from the Standalone reader? Tossing it within the beta folder, the data folder, even base of C: don't work. Thanks!
You literally have to run the game in order for the extractor to do anything. Run the game, then run the extractor, as it uses the api within the wow executable to pull the files out. Until someone completely reverse-engineers the CASC file format, we will not have an easy way to pull the files without hooking the game's functions.

Ah, what you're missing isn't an M2 file. You're missing the BLP armor files.
Just add these to TOM's latest listfile:
creature\ogredraenor\ogre_draenorarmor_blue.blp
creature\ogredraenor\ogre_draenorarmor_orange.blp
creature\ogredraenor\ogre_draenorarmor_purple.blp
creature\ogredraenor\orge_helm_shoulders_blue.blp
