Ok so I started off botting many years ago (Glider, Pirox, Honorbuddy) and I thought I was making amazing gold back then... I was so wrong.
This guide may not work on every realm due to the different economies, you may be able to modify it yourself depending on your professions and interests!
Farming
One way is to use honorbuddy and level using kicks profiles (link below). Start off with a throw away account, buy one from VBarrack or use a $5 battlechest (link below) and upgrade when Blizz have their xpac specials on. Most people go with leveling a druid but to be honest I find hunters to be much better, nodes per hour will be slightly less but when your bot will engage mobs in combat hunters are god mode when it comes to pet tanking and killing things!
Make sure if you do level with kicks that you watch it, I can't stress this enough, don't just set the bot to on and walk away while it levels. There are multiple areas in which you will need to manually complete a quest or an NPC has moved locations. While leveling I would suggest the use of Logmeout! (below), Buddy Growl (below) and Alert Me. You will be able to customize logout times (duration, level, honor ect) and can receive push notifications and sound alerts!
I would not recommend BG Botting, all the bots follow the same path and it's quite easy to spot a bot. If you want your account to last more than a few weeks, don't do it.
Once you hit 90 head out to the timeless isle and collect all the chests for your free 496 gear!
If you are indeed going to farm ore/herbs I would wait until 90 before you level the professions, you can use Profession Buddy to level them for you, it will auto learn and smash out each zone for you, again keep an eye on the bot while you do this as some paths may have changed!
Make sure you scope out what ore/herbs sell for on your server (Fel Iron (Hellfire Peninsula), Cobalt Ore (Northrend), Ghost Iron Ore (Pandaria)) tend to sell the best. Lower level herbs are sometimes ok, you can save them if you want to bot another toon to 90 and use the herbs to level inscription/alchemy!
After you have skilled up herbing/mining you will need to record your own custom profile for gathering. Zaprecorder (below) is the plugin which will allow this. Many people think that LCP detection has been enabled on the server side by Blizzard, it could be true, it could be false.. I have made a giant path for myself which I spent a good 15-20 mins flying around Pandaria with and haven't received a single warning/ban. DO NOT USE PUBLIC PROFILES. That's just asking for a ban (Gather it profiles were highly targeted not long ago).
I personally don't bot for longer than 4-6 hours per day. I also do a little bit of LFR (using Tyreal to complete the rotation for me) just to seem legit.
It's up to you how to offload your ore/herbs but people love to buy in bulk for a discounted price (which helps if you're going all out on the farming).

Auction House
To be honest, bot gold is peasant gold, I was making maybe 5-10k per day farming ore and herbs. Controlling the auction house I was able to make 30k per day.
The professions you want for ultimate control are: Jewelcrafting, Alchemy, Inscription.
Jewelcrafting
People need gems, especially with big patches demand sky rockets!
The start up time is quite slow (learning all the cuts) but is worth it in the end.
This is really server specific and can get quite competitive.
Generally the big sellers (from my server) are the following gems - Adept, Artful, Reckless, Potent, Deadly, Crafty, Brilliant, Delicate, Bold (sometimes), Glinting, Purified, Veiled, Fractured, Smooth, Quick, Energized, Effulgent, Lightning, Piercing, Sensei's, Agile, Burning, Reverberating, Revitalized, Austere.
I can easily sell these anywhere from 100-500g each, depending how aggressive I am when it comes to resetting prices.
Also making the BoE necks/rings is good as they still sell amazingly well (often for 900g).
If you prospect ore you will get the Serpent's eyes for the BoE necks/rings, as well as ending up with blue and green quality gems.
The green quality gems can be crafted into the above gems and have a 1/10 chance to proc a perfect gem (same stats as a blue quality gem).
I also like to transmute my green quality gems with golden lotus into blue quality gems (make sure golden lotus is below the selling price of gems before you do this).
Alchemy
I only really used alchemy to xmute gems and if you're specced as a transmute master you can get procs (which mean free gold!).
Alchemists also create primal diamonds which are the non legendary meta gems!
Inscription
I tried my hand at glyphs but didn't want to invest in the time/bag space of it. I already had bags full of gems!
I did create shoulder enchants, they sell easily from 250-600g on my server and if you can get the herbs cheap enough then awesome. Link to my spreadsheet detailing revune/profit/cost is below!
Running the AH
I would recommend using TSM 2.0 for posting and cancelling auctions (there's heaps of guides on how to set this up)
Also look for a TSM scrollwheel macro (you will thank me later).
Make sure you scope out when all the main raiding guilds raid on your server, for my server it was generally wed/thurs/sun/mon. I would start posting from 5pm-11pm
This would catch peak hour raiding and casual time. If I sat and constantly undercut people I would make 30k per day. AFK posting somewhere around 5-12k
You can use Theunderminejournal (below) to check on the price history of items just to make sure it's profitable.
I actually purchased a subscription to alert me when items reached a certain price so I could buy it all out eg. Golden Lotus @ 50g each. I would get an email and bam, buy it using the mobile armory app!
Resetting prices worked in my favour quite often, for example if there was 3 of a specific gem left, I would buy them out and relist them at a higher price. KNOW YOUR GEMS. generally for the list I had in the jewelcrafting section it worked flawlessly. Make sure you don't try to reset low traffic gems like Rigid or Flashing >_>
Misc Items
Transmog gear - I dabbled in some transmog gear and item reselling. Using TSM to scan and buy the items below a price I would resell them at a premium. Made maybe 5k just on maybe 3 items. Dealfinding list below!
Pets - The chinese are duping mounts and tcg pets - I would advise if you can pick the following up Dragon Kite, Spectral Tiger Cub, Jeweled Onyx Panther, Soul-Trader Beacon up for 50k or less to do it. It might take a month to sell but you can double your gold on that 1 item.
