Definitely it is Karazhan for me. It's Medivh's tower after all :-) Brings memories of WC I, same as with Deadmines though. But Karazhan has awesome music (especialy harpsichord theme), 2 dragon bosses (dragons ftw!), references to such nice stories as Red Hood, The Wizard of Oz and Romeo and Juliet, human-sized chessboard and cool mage-fight.

i say Bwl , i loved that epic bossfights , epic items . CTS + DFB = <3
have to go with Maraudon.
It's the only instance I actually can remember doing while i was lvling. (not the instance it self, the whole run)
sure it's a pain going through now with your alts but Maraduan is the most epic instance in WoW atm, only because of it's size and look
Classic:
Upper Blackrock Spire (UBRS) is a favourite of mine, this felt like a first real challenge.
BC:
Magisters' Terrace (MgT, Terrace) was a really good instance, fun and hard fights even in some proper gear.
Karazhan was also inspiring, fun to run.
Zul'aman, I liked the timerun.
Caverns of Time: Battle for Mount Hyjal, for the lore and fun trash.
Sunwell Plateau for awesome awesome hard fights.
WotLK:
Ulduar, although too important in this game with the short ToC instance.

Classic WoW:
-I really liked all of the Blackrock Spire, although LBRS got really annoying after the 100th time without the needed key drops. I just really liked how it is designed as all one connected instance within another, that you can get to. BRD connects to MC, LBRS to UBRS, UBRS to BWL. BWL was also a great raid instance. It was challenging, fun, and most of the room fights were completely different from each other.
BC:
Karazhan. Hands down. This is mostly because before BC release, I went out and bought The Last Guardian, book on Medivh and the tower, so it really psyched me out for when it was released. Its still the only instance I can continuously go into, even after many wipes, and still utterly love. I think its because there is simply so much lore attached to it.
Wrath:
Ulduar. Vastly different from the other Wrath raids and much better than I was expecting it to be. Also the Eye of Eternity, but only when the sky bugs out and starts spinning like a really bad acid flashback.
with the new patch i have to say that the 3 new instances are now one of my favourite, how they connect together and have a storyline is great.
Dead Mines and Karazhan <3
Ragefire Chasm and Karazhan hands down, rfc just for the fun you can have with all the starting out horde characters, and Karazhan for the good memories.

i have to say my fav was naxx in prebc every kill seemed like such an accomplishment
Shadowfang Keep.
My favourite is Zul'Aman. It kinda had a good feeling to it + the music was incredible. The timed events were also a good challenge.
