Reverse Engineering an App with SSL Pinning is hard to do, thanks to git user rastapasta & cstrachan88 we able to bypass these security measures.
Niantic took a big step to block Bots. But we are sure this is bypassable.

I tried to write an ELI5 from what seems to be the established idea of what have happened:
The Pokemon App and the server speak with each other using an API. You can compare it to them sharing a common and defined language. What Niantic has done is implement a new language that the client(the iOS or Android app) and server(Niantic side) should speak with. In fact, they did so a couple of days ago together with one of the updates for the app and everybody who has been using the newer versions of the app have been speaking that language since then. However, because everybody does not download the app straight away to learn this new language, they allowed for a grace period in which both languages were allowed. Today they decided that they had given enough time to let everybody learn this new language and forced an update for those who had still not done so (i.e. if you were on a too old version of Pokemon Go you were forced to update).
Now this new language may or may not be more complex than the old one. But it is different. The app and the server knows it because Niantic taught them both and have no problem speaking with each other using the new language. But the bots don't. So the developers of the bots have to find a way to learn this language and implement it into the bots so that they can speak with the server again. We do not now know how long this will take but probably a little while.
