Is "pokemonsNotToTransfer" ignoring the minCP and minIV ?
And why is the bot keeping this trash:

<KeepMinCP>1000</KeepMinCP>
Shouldn't the bot transfer them cause they do not even match the setting a little?! I don't get this ...

My transfered Vaporeon had the best offensive moveset possible and the 38 CP one moveset is a total garbage. Also difference between shitty CP and maxed IV is rougly 10-15% so let say we have 3000 CP Dragonite and 3500 CP one with 100% perfection the one with 3000 CP and best moveset gonna destroy the 3500 CP one if hes moveset is bad. Yes move set is also very important, unfortunately the bot can't track and keep the best move sets, but at the end of the day I like knowing my pokemon has 15 defense, and 15 stamina as a 60% IV pokemon can literally have 0 defense.

Regarding your discussion, I'd like to point that on Spegeli's github (https://github.com/Spegeli/Pokemon-Go-Rocket-API) you can read the following:
[Transfer duplicate Pokemon]
(ignore favorite/gym marked)
(Optional: Enabled by default, can be Disabled via UserSettings.)
(Optional: PrioritizeIVOverCP - Determines the sorting sequence - CP or IV, Disabled by default, can be Enabled via UserSettings.)
(Optional: KeepMinDuplicatePokemon - The amount of X best Pokemon he should keep, 2 by default, configurable via UserSettings)
(Optional: PokemonsNotToTransfer List - Pokemon on this List will be not Transfered, configurable via File in Config Folder)
(Optional: NotTransferPokemonsThatCanEvolve - Will keep all Pokemons which can be Evolve not matter if they on PokemonsToEvolve List or not, Disabled by default, can be Enabled via UserSettings)
So I'm going to go ahead and assume/guess this works the same way on maclone's compiled bot and that if you mark your pokemons with the favorite star or assign them to gyms they won't get transferred. Plus, you can also add them to the <PokemonsNotToTransfer> list. I'd like to have this confirmed (specially the favorited part) tho, if possible ^_^ as it would probably save me a lot of pokemons and pokemon bag space.
EDIT: Also, a quesiton. On KeepMinDuplicatePokemon, if set to 3, it will keep 3 + the original one, thus making 4 copies? Or 3 of the same pokemon?

It transfers them after a random delay.
The bot doesn't transfer them right away.

I believe it is allowing the bot to keep your 3 best of each pokemon whether you set it to IV>CP or CP>IV. Not counting any above your MinCP because I believe that is different criteria.

If u set MinCP 1000 and MinIV85%, you are telling the bot to transfer away ALL pokemons that does not meet BOTH requirements.
Example:
3200cp 40% IV pokemon = transfer (passed cp, but failed IV check)
800cp 99% IV pokemon = transfer (passed IV, but failed CP check)
1001cp 86%IV pokemon = keep (passed both CP and IV check)
Its working as intended, u just dont understand the settings.
In the previous versions, the bot does not check IV, at all, no matter what settings you input. Thus this version is FIXED as the IV checks are working now. If u arent keen to use the IV checks, u can set it to 0%. Then it will work the same way as previous versions (ie no checking of IV).

Hmm I know nothing about marking them with favorite star but for sure pokemons in <PokemonsNotToTransfer> wont get transfered at least mine never have thanks god =D About the duplicates it keep 1 + 1 (best of them all) but it also can keep more if they meet the 85% default IV check from what I notice so you can have set it to keep 1+3 but it can keep more. Pretty much it keep the best pokemon you have as default choice and 1 more the strongest one but can also keep more at least I have more then 1 when its set to 1.

The current way of things with Same as last version + Short Delay + Name in title fix + Spam Fix + PrioIVFix (2016-07-26):

List B = Group list A by Pokemon, then sort list A descending by IV, then remove <KeepMinDuplicatePokemon> from the start of the list

List A = Get all Pokemon with CP < KeepMinCP and not on <PokemonsNotToTransfer>

Summary:
It will in no case transfer a Pokemon on <PokemonsNotToTransfer>.
If you have PrioritizeIVoverCP on, it will in no case transfer a Pokemon below KeepMinIV.
If you have PrioritizeIVoverCP off, it will in no case transfer a Pokemon below KeepMinCP.
It will always keep <KeepMinDuplicatePokemon> of the strongest (IV or CP) Pokemon that have not already been excluded by KeepMinIV or KeepMinCP.
