Sometimes when I save in Noggit, the area turns a bit darker.
Basically it screws up the lights of the area so it looks like shit in-game.
So how do I fix this?

I'm guessing you're talking about the .adts being "shadowed" after you start them up in Noggit? This is a side-effect, probably due to lack of an entry into the light.dbc for the certain custom area. This happens to me too. Simple solution is to use the raise/lower brush on the land and the shadow disappears. It's a ghetto solution but a solution nonethelessI'm sure there is a better way of fixing it (like adding an entry into the light.dbc for the specific area).

It's not a solution since it doesn't change in-game and on top of it, using that brush monkeyscrews some of the placements of my wmos.

It has nothing to do with lights.dbc, its just a ****up in the MCSH chunk. Enable "ultra" shadows and it will be gone. Another workaround is resetting them via Taliis.
Ultra shadows in WoW (only for directx) or change the shadow map in taliis.
I have experienced this as well, I practicably use it as a guide.
When i save in noggit on that adt it will turn darker when i reload noggit, I use it as a guide to show where was my last or what i have saved, But when u edit on that adt again like for example, raise the terrain it will light up again.

Well thanks for the answer. I'm currently using YiasEdit instead except for some minor stuff, but I hope that Noggit 4.x will be awesome =D
