So if someone happens to ninja-loot something, what is the best way to deal with the item? knowing that the victim has been reported by many players, is it most likely a GM will remove the items? how long does it take for the GMs to find out?

i dont think blizzard cares about it that much.
Unless loot-rules were stated in raidchat, GMs wont do anything about it.

If the leader states free roll on item xxx, then loots it afterward without roll, and you open the ticket with time he stated the roll rule and the time he looted it without the preset rule, the GM may rip away the stolen good or gold if he/she sold it. Maybe even a suspension if the player's pulled the same before.
I got someone to earn a 3 days break after he swiped a rare mammoth mount from VOA after stating everything is free roll. Took him maybe 5 years (the last few soloing) before he got another one.
