I don't think this will work, they will probably have sorted this out.
The theramore scenario will only be available ONCE and thats for a week... so run it as many times as you can. Im assuming that they are not planning on increasing the ilvl of that gear, simply bc it is only meant for 85, and will only be for one week.
Thats the preview after the scenario preview week they are taking it back ramping it up for 90 and re-releasing in mop... This is NOT the only time your ever gonna be able to run this scenario.

Might be pretty cool, going to hold onto mine just in case. Not like the bags would have anything good for me now anyway, so nothing lost.
The items will not be upgraded. There will be new items, with better stats, though the same name / model. The loot in your box is determined upon it entering your inventory. The item won't be rerolled at a later date. The loot table of the spoils will be set to the newer table in MoP, but regardless, your item in the box as already been determined.
Unless you have a source for that, you can't say for sure if it's true.
Phantons i don't know how you can say that with such certainty. It happened before, with world event boss loot bags, so it's possible, although they did probably figure something out to not have that happen again.
From a Programming/Code perspective, it can't happen. Something could break, but I'm sure they have something like this pretty air-tight. I know they aren't using a Diablo loot system, but using it as an example. You could have an item with 10 Armor and 5 to all stats. In no way will that EVER become anything else. They can go in, and manually change that specific piece of gear in your inventory to have something else, but it would not change universally (a Blue-Post confirms this is the case with Unidentified items. They are rolled when they drop, you just simply make them visible through un-indentification.) You may have noticed with 5.0 launch that they have the same type system in WoW now. (Kind of. Only under certain conditions would you have noticed this though, and it is under a different perspective. Items have been assigned GUID's, (they were hidden in the past) which opens up a whole new world of opportunity via Emulator's, if it's ever figured out.)
I don't really expect many of you understand what I'm talking about, but this should give you somewhat of a gist. If you guys read what Ghostcrawler wants to do with Valor Points, you'll kind of understand why items have been assigned GUID's.
