you gotta reload your database to introduce the new item

You can either restart your server, or in game type

    .reload items

well what cairifea said is right all i do is
open the DBE fix the item update the item open the game if i did not restart the server
    .reload items
.add ( 1 as in the item number) ( 10 as in how many you have in one stack)
give it a fue sec and the try to add the item if that does not work then i reboot the server

Navicat doesnt require any 'save' function. Once you modify the item, close the database items window and simply

    .reload items

The issue with your file is that the item may be corrupt; possibly from having an ID tag that is to large.

Try shutting down your server completely, including mysql in the background. Delete your WoW Catche file and restart your server. Changes should then take effect. Will only take you 1-2 min xD. Hopefuly this helped.
