I havn't actually tried this with BGAssist but i'm sure it should work fine with it. I just know you can easily make your character jump every X seconds easier than any other tool i've used. Personally I don't fully AFK bot, only when i'm really bored, or i've gotta goto Dinner or out town or something and i'm in the middle of a BG.
Anyway...
You'll need the Logitech G15 Keyboard to do this:

1) - Firstly buy the keyboard/install and/or open the Keyboard Profiler.
2) - Now goto the Edit Menu > Macro Manager
3) - Create a new Macro and call it whatever you want. Mines called Non-AFK.
4) - Enable "Record Delays Between Events" and Click "Start Recording".
5) - Straight away press Spacebar (or whatever your using). Now you can wait anywhere between 2seconds to 3-4 minutes. Whenever you feel like it, press space bar again and then press "Stop Recording".
6) - Save the Macro.
7) - Exit Macro Maker and goto the Main G screen thing.
- Click one of the G Buttons (G1-G1 down so the little menu appears. Go down to "Assign Macro" and select you're Macro.
9) - Open up that little menu again and goto Repeat Options and select Toggle (this will mean the macro will repeat until you press the button again).
10) - Once bound, exit the Profiler, boot up WoW and join your BG. Press the G Button you bound you're AFK macro to ONCE and go get a life . When you want to stop the Macro just push the button again and the Macro will cancel.
