The parts who looks like this: [x] is for the value of the command, which tells excactly how much or what location or anything else of options that you have for the commands.
So let's start:

On to the modify commands. There are so damn many of these, so I'll just take the best of them (In my opinion):
All the modify commands starts with .modify, or .mod . we have:
.mod scale[a number from 0.1-x]: Changes the size of the target.
.mod level[1-x]: Changes the lvl of the target.
.mod speed [1-x]: Changes the speed of the target.
.mod hp [value] [value]: Make those the same value to have full life.
.mod mana [value] [value]: Same as above.
.mod rage [value] [value]: Same as above.
.mod energy [value] [value]: Same as above
.mod holy/shadow/arcane/fire/frost/nature [1-x]: sets the resistance of your choice to the target.
.mod damage [value][value]: Sets the damage you deal with melee weapons. Make the two values the same to always hit for that value
.mod talentpoints [amount]: sets amount of talent points to the target.
there is more of them, and you can get all of them by just typing .mod or read the Gm-commands list by Xpher

Then we have the .recall commands. These are simply used to port you around the world. here we have:
.recall port [Location]: ports you to the location of your choice.
.recall list (Which we use to get a list over all locations able for porting. It is necessary to write the port locations correct, so look carefully at these)
.recall add (Creates a port location where you stand)
.recall del [Location]: Deletes the port location you just wrote in
.recall portplayer [Name]: Ports the player you wrote in to your location

Items: These are two different commands and its kinda easy to use them:
.lookup [Item name]: This command looks up the item you search for in the database you made when you created the server. If it finds the item, it will give you the entry id (which you are going to use for adding the item to you inventory)
.add [Item id]: Adds the item you looked up to your inventory.

Creatures: Here is a lot of commands again, and i won't write all here, but again, use the list from Xpher
The creature commands mostly starts with .npc, but you also have one command to lookup creature id's
here we go :
.lookupcreature [Creature name]: Looks up creatures and gives the entry id.
.npc spawn [Entry id]: spawns a creature at your location.
.npc del: deletes targeted npc
.npc info: gets info about the targeted npc (entry id etc.)
.npc say/yell[text] : make the npc say or yell something
.npc emote [emote id]: Makes the npc do an emote
There are more of these so do as before, look up in the list by Xpher or just type .npc

Gm commands (for servers with serious play and gm's):
These are for Gm's in a server that is working as a normal one:

.gmon: Turns on the <GM> flag
.gmoff:Turns off the <GM> flag
.blockwhispers: Blocks all /w from players
.allowwhispers: allows whispers from players
.invisible: makes you invisible to players and npc's
.kick [player name]: Kicks a player from the server making it DC. If you do not want the player to get back in, you must use a ban command.
.forcerenamechar: Forces the player to rename his/her character next login.
.renamchar [old name] [New name]: Renames a character. This change takes affect at next login.
.banip [Ip]: Bans an ip from connecting to the server.

Ok at last for this time, we have the CHEAT commands:

.cheat fly: Makes you able to fly with the same controls as on a flying mount.
.cheat flyspeed: Changes the flying speed
.cheat land: Disables flying.
.cheat god: Make you take no dmg.
.cheat power: Infinite mana.
.cheat cooldown: Makes your spells have no cooldown
.cheat casttime: Removes the casttime on your spells
.cheat Taxi: Makes all flightpaths opened.
.cheat Explore: Reveals all unexplored parts of the map.
.cheat Stack: makes auras stack on you.
.cheat Status: Shows what cheats you have enabled
.kill: i put this as a cheat as it kills your target :P
