where does the BH have problems then lucky ?
Makem is still not working. Now the bot won't fire missiles at anything. It attacks the jets but doesn't seem to lock onto cannons or the shield generators and I fail the quest or die every time. Should I just hand level to 28 when I can do another space quest? Please, if you have any way to fix let me know and I'll try but I have done everything on this forum. It simply won't shoot anything other than jets. Even on the escort quest it shoots jets but when there is no jets to shoot I fire at my own ship that I am escorting. I feel like something isn't right.
Problem with crew skills: If a crew member is still out on a mission, the bot will still try to send it out, and will endlessly click on the right part of the screen where the missions box is.

Based on what you are describing, your PC may not be fast enough to effectively run the bot. (Standard is the one that works, possibly you are exceeding that time now)
My desktop runs SWTOR just fine and has no trouble with the bot.
But my laptop cannot even run some of the space missions, and I am guessing it could not run Lucky's bot well, if at all.

From your description, it sounds like your exhaust trails may be too close in color to the enemy ships or there is a graphics glitch of some kind.
I believe this color issue is the problem with Sith during Sullust L40 - L44.
Have you tried tweaking your graphics settings all the way down?
What about turning off (or is it on? I forget) bloom.
What about dialing down brightness?
Updating your graphics card drivers?
Other suggestions for graphics settings are in Lucky's instructions, page one.

When I have encountered a similar problem with crewskills as you describe, I have done both of these and had success:
1. Make sure the alignment is correct. (top left of your screen, 1024x768, exit/restart SWTOR)
2. Kill all active crew missions. Restart bot. If still no go, kill all active crew missions again. stop bot and and reduce number of crewmen out on missions. Restart bot.

Try switching your mode from "Standard Mission Loop" to "Alternative Mission Loop" or "Alternative Mission Loop Without..."
Try it in each of those, and see which one works.
Before 1.2, "Alternative Mission Loop" worked for me.
Since 1.2, "Standard Mission Loop" works for me.
Also, ensure correct placement of your SWTOR screen. (top left corner)

Sorry, not sure, you may be out of luck. Maybe somebody else will have some suggestions.
To be honest, I'm still confused by your symptoms. (missiles work fine, but guns never fire in the bot, unless you manually left-click)
I would still say try running it again, with a different mouse.
Is it possible there is any other application (like left-handed setup) you have which makes changes to the way left-click or your mouse behave?
Maybe try stopping all unnecessary processes, launching only SWTOR and the bot, and give it a go.
I've had this problem... Starting Aeten, mouse clicks work fine going to galactic map -> sector space -> mission -> accept.
Then, my computer must take a few seconds longer to load the mission because I can see the script start running:
on the load screen the target reticle starts jockeying back and forth between 2 pixels in the "Star Wars The Old Republic" text.
Once the mission loads, the ship only fires missiles and the power converter is not switched to guns (where the script hits the "1" key).
I've started to mess with the source code though... around about line 2600 I changed the value of Sleep(3000) to
Sleep(10000 and) I can get the bot to start firing correctly (because it waits long enough for the mission to load.)
Problem is that it tends to throw the rest of the firing sequences off so I fail the missions anyway because of not
destroying enough bombers.
I'm thinking I might be able to use the PixelSearch function to detect the beginning of the mission and then I'll be
able to sync the $timer_diff variables to produce more consistent runs.
I'm also looking into including the 3 bombers coming at you between waves 3 and 4 ($timer_diff2 and $timer_diff3)
to increase my mission success rate because about 50% of the time I fail the Aeten mission with 46-49
(out of 50) bombers destroyed.
Okay update thanks for the advice on the changing the loops style haha but i got a new problem on makem ( im level 25) and have all the recommend stuff for the space mission i go through it living but it will not destroy the generators (part of the main spacemission) it gets everything else including the bonus series i have about 3 seconds of lag when the spacemission starts any help?
no matter what i resoulution its in, and ive restarted it every time, and in windowed mode and all settings exactly like your derictions say i cannot get it to click the right things once it gets to the planet its trying to select the mission on!!!
